This seems to have been changed when Superman merged with the soul of his New 52 version. The original version is Batman, the Thomas Wayne version from Flashpoint, was the one with Superman when Lois Lane gave birth in the batcave. Wonder Woman or Bruce Wayne was not there.
Can’t wait to see how this will be explained when they finally go against Doctor Manhattan.
